Yes very clean indeed. The one thing that amazes me is how the sub box extends down to take the place of the spare tire. I'd hate to hit it on a rock on the trail!!

I drilled. I personally think its a better option as the 4awg cable is thick. Just make sure you get one of those self-sealing grommets to protect your cab from water as well as protecting the cable itself.
When you drill, use an extension. Much easier. I have a write up taht i just didnt finish, but if I can dig up pictures, I'll post them over the weekend---if I'm not too drunk.

I've just installed aftermarket deck and did the whole amp/sub thing, for wiring just goto any stereo shop and get the snap-in connector that will fit your existing connector to the factory unit. all you have to do is find the interior light wire that'll dim when you turn on your lights. as far as running wires, you can easly fit the wire through the rubber seal, if not just just a ilttle slit to make enough room for thicker wire. I should be a easy task, took me about 2hrs for the whole setup if anything, running wires through ur interior takes you the longest to get done.
