Carburetor cleaner and a toothbrush do a dandy job of cleaning away the carbon gunk. Frequently it's so thick that you can do the first round with a flat blade screwdriver, scraping it out. Lacquer thinner is also a dandy solvent. If you do this job with the lower manifold on the engine, remember, one of those intake valves is going to be open. Don't fill a cylinder up with junk. It's not good for the engine.

I pulled mine on my 3vz-e a while back to get to the PCV valve which was a PITA, but cleaned out an incredible amount of buildup with TB cleaner and a brush. cleaned T/B and air intake, replaced filter and tested all the sensors. I need to clean out the EGR itself I think though, I had the same problem where it would have a rough low rpm idle and almost stall on a warm start, usually no problems on a cold start. Driving made it go away but annoying when stopped on an uphill slope with a manual trying to feather the gas pedal. After cleaning the intake plenum and T/B and a few other places, it pretty much went away; haven't had issues since.
I just used Throttle body cleaner I think on the intake plenum. 156k at that point.
