Everything feels great, but the sensation I felt at about 50mph (low end rumble under acceleration) that I thought felt like a u-joint was bad, is still there. This wasn't a problem before I got the gears done, so I don't know what to think. Still, the sensation is nothing like the vibration coming from the rear end.

As soon as I get a chance. Problem is, I'll have to bring it up there with the rear driveline disconnected, and leave the truck with you to put it back on to test it out. It's probably not a good idea to drive it all the way up there with the problem the rear end has. I've hardly driven it at all because of the issue, so it's just sitting.

I seriously doubt its the rear end. Especially considering pulling the driveshaft in the rear makes it go away. Its likely the driveshaft or the angles its running at. If its doing under deceleration with the driveshaft in, then it would be the same without it in if it were the rear end.
But, I will look at everything regardless. The driveshaft is phased correctly, right? Do you have a pic of it?

What about the whirring noise from the rear end? It's pretty noisy, and has been since the gear swap.
The driveshaft sure seems to be in proper phase. The rear end might be pointing up slightly, but from everything I've read, with a double-cardan joint, the rear joint should be as straight as possible, and that's about where it is. The rear end isn't parallel with the transmission, but rather, parallel with back portion of the drive shaft.

After talking about the driveline angle, I started doing a bit more research. I talked to the guys at Toytec, they said that without a doubt, even the slightest upward angle of the differential in the rear, would cause vibration. The shim in the springs that were in there must have had just a tad too much angle.
I ordered a new set of OME Dakar leaf springs and installed them yesterday. It's like a new truck. No more vibration, and it looks like the rear diff sits in-line with the rear driveline shaft.
It also sits a little high in the rear, so I'll remove a leaf from the pack to level it out. But this issue is finally solved!
