Clunky and rattle

1999 4Runner SR5. Stock. Replaced sway bar bushings and rack and pinion bushings. New shocks. Previous shocks had worn bushings on the bottom.
I have a loud clunking noise that vibrates through the floor board on the passenger side. It sounds like something is banging on the floor board.
I have a rattling noise in the rear. I have checked everything including heat shields and exhaust hangers. It sounds like a loose bolt rattling on metal.
Any thoughts?

Driveshaft? Pinion or axle bearing? motor mount? There are a lot of things that could transmit vibration to the floor.

I checked and greased the drive shaft. I put a pry bar against the motor mount and it doesn’t move. It was making the noise before and after I changed out the brakes. It isn’t the pinion bearing and the transmission mount doesn’t move, It sounds like something is loose and “clunking agains the frame or body.
I replaced the coil over shocks since the bottom mounts were trashed. That is what I thought the noise was. I get the same noise still. I checked clearance on the shocks and springs as well. The other rattle I can live with since it doesn’t sounds like something is going to come loose but the clunk in the front has me concerned.

I put new coil over shocks on this. Anyone think it could be the shock? Not Grammy winning audio of video but you can hear the tinkling noise first and then i set it on the passenger side floorboard and you can hear the clunking/thumping noise.

The thumping towards the end? I would check sway bar end links, control arm bushings, and lower ball joints. Do you know when the LBJs were last replaced? Those have a pretty serious failure rate beyond 75k miles and most of us have just added them to a maintenance schedule instead of waiting until they show signs of wear.

Correct. The last part. The first clinking sound almost sounds like a loose bolt or something rattling on the drive shaft. The second noise is a thump coming through the floor. I don’t know when the LBJ’s were last changed. I bought this from my brotherover the summer. High miles but it runs well and the body is in fbulaous shape, Arizona 4Runner with no rust. I had planned on doing an alignment. Maybe I will hold off and replace tie rod ends and LBJ’s. Any suggestions while I am doing those?

LBJs with prep and spraying PB Blaster for a few days before hand should be about 30-45 minutes a side. I couldn't pick up the clicking sound, clicking is normally associated with cv joints in the halfshafts. You can check the LBJs and control arm bushings with the front end off the ground. For the LBJs grab the tire at 12 and 6 oclock and see if you can tilt the wheel in and out or feel any clunk. For the control arms, while the front end is up, put a pry bar between the control arm and frame and pry to see if there is any movement.
