5vz valve shims

Howdy.
Would like some advice please.
In the process of rebuilding a 3.4L from a 99 (4runner).
Did not bother to do check valve clearance before disassembly. Took block, heads, etc to machine shop. They replaced seals, smoothed heads, topped the deck flat, and just honed the bores. He thought they were fine (a small bit of shadow on tops of cylinders only from ridge tops). Also polished the mains, but ended up going (was it .010? under on connecting rods - one was scratched that we missed on initial lookover).

Anyway got it back a few weeks ago, and now that I've got a lot of unanticipated free time (ahem), I'm putting the motor back together starting this week.

Here is my Q. So the FSM says to check the valve clearances. So I do. Nearly the entire pass side intakes are all < .005". I think #1 had one port .006. I have a valve tool that worked on the 3vz, and I used it to remove the rearmost intake on #5. Sweet! tool works. Of course, I can not get it to work on any other stinking push cup or whatever they're called.
Anyway, so as example, I look at the shim, its got a 17 I think stamped on underside. I measure it, I get I think it was .1178 ish. But the FSM says a 17 is .3.300mm (0.1299") Ten(!) thousands? Not believing that.

My micormeter has to be off, right?? But it is Zero perfect. And I measured some feeler guages (have one out to .035 inches). Perfect. I have a 1-2" mic, maybe check the full 1" span with it's standard??
I know I'm spazzin' out but I'm not sure where. Maybe I'll be better manana.

Related Q; it seems the consensus is exhaust ports are best at the loose end. Like to the .014 inch of 'max'. True? My tightest was .012 IIRC. Thats more than .011 min, so its okay as wll, right?
Assuming I ever get coherent, would my best bet on intakes side be better at the tighter .006 or adjust to the .009 max (I think it states)?
Guess I should find a plunger pusher tool for the 5V. I suppose I could pull the camshafts back off and have easier access.

What happens to an intake that is too tight?
