Slacker, its my pleasure. Im sure your knowledge far exceeds mine, but I hate to see someone talk of throwing in the towel this close. especially after this much work. And like I said, 9 times out of 10 these types of glitches turn up in the really simple things (loose wire, bad ground, wrong sensor, etc)...at least for me.
If your grounds are good, and the sensors are good, have you checked the resistance and continuity of the circuits? both the MAF and O2 sensors? Double check the connections at the diagnostics port (in the engine bay, not the OBD2 port).
Also, its seems a bad ECU would cause a lot more problems than this, but can you borrow one to hook up and see if it does the same. At least that could help narrow it down for you.

There is a ground that you didn't mention that you should check. As Skrassow mentioned above there is a ground on the diagnostic plug that is attached to the Intake manifold on a non-SC motor. When this ground wire was disconnected on my 4R I got the same P0110 code that seems to be plaguing you.

SLACKER--Just because i just went through this with almost the exact same syptoms--How about the firing order. I know it sounds crazy but i used the order out of a haynes and it was wrong--or i looked at the wrong page....Mine would run but it was PIG rich. They still run because of the wasted spark system. Also, is it spitting and sputtering (ignition of excess fuel), CATS glowing RED?? This is what happend to me.
BUT!!!!it was the firing order. Seriously, i went through MAFS, TPS, Injectors.....the works. And make sure your Engine is not a California edition--They dont run O2's as the front sniffer....they run Air Fuel Ratio Sensors (AFR's). After the cat they run O2's (thats on 1999 4Runners).
Also tell us the year of the motor and such

o2 sensors are correct .. infact I have used the original header pipe and cat from the original 4 runner . motor was from a 4Runner (ATM) but I got the MTM harness and computer from the same year Tacoma . All plug and play !
only differance is the crossover pipe exhausting on the L side instead of the R ..

He must've used the ECU from the 4runner he got the motor from. All 4runners 1996-2002 could be supercharged. I think that on MOST of the 1995.5-1997 Tacomas could not because they came with 7 different ECU's and only 1 of the 7 would be a good idea to supercharge. I don't think the ECU is the problem since he got it from a 4runner.

YAHOOOOOOoooooo !!!!!!!
finally got it figured .
started with replacing the maf with another .. no change .
checked wire integrity with my ohm meter .. continuity , good
also checked values on the computer , everything checked out !!! system OK ... still had the check engine .. anyway , you guys know the story ...
I decided maybe something happened to the computer , so I searched Canada for a MTM /99 computer . found 1 .. after thinking about it , for a while and considering the MTM computer , for this year , is a rare bird .. (9807-9908 only).. so I decided to buy it .
well got it today , and plugged it in ... I was bummed when there was no change , and still "check engine" with a code ...
I have been checking my wiring thoroughly .. as this is the only direction I could go .. lots of wire checking , head scratching and reading the manual , when I turned the page , and saw a picture of a MAF, that was not the one I was using .. Toyota is usually pretty good with there descriptions , and not usually generic with there pictures .. this was it ... I had the 2000 MAF from my supercharger purchase , hooked up the intake and plugged it in ..
PRESTO ... NO CODE
runs awesome ... I'm so happy !!!!!
turns out I had the wrong MAF supplied to me with the original purchase of the engine conversion "kit" ...
man the time and MONEY I spent on this is just crazy !!! and now I have way less hair @!! but i'm happy it's done and running awesome .
check my build thread for a VID on the running engine .
