The check engine light flashes when you are in danger of burning up your catalyst. The ECU determines this by misfire logic. Fix your misfire and the flashing MIL will stop.
As to why it is misfiring? You have confirmed spark at all cylinders? plug wires crossed (that is kinda hard to mess up 3 wires)? Good fuel? Injectors all connected?

yup thats what i have, so im getting sparks on all cylinders, and i just tested the fuel injectors they are all working, im stumped, could a bad or non adjusted tps cause a misfire? or venting the pcv?

The exhaust I used to pass inspection has a cheap glasspack on it and I think it sounds like exhaust coming out of ass. This exhaust only stayed on until I passed inspection and got my truck registered, but I hated every second I had to listen to it.
Now I'm running a Magnaflow and it sounds great. A nice throaty sound but not loud.
