open your air box and check your air filter to see if its wet. pull your plugs, crank the engine over to expel any water that may be in the cylinders, drain and change your oil and filter.
you will probably have to drop the drive shafts and trans to checkthe condition of the clutch, pilot bearing, shift fork and slave. while you are at it, you might as well pull the wheels and check the brakes and bearings. regrease and replace where necessary, front end, drive shafts etc. open your diff inspection plugs (upper not lower) and check for milky fluid in the diffs. if you dont already have extended diff breathers now would be a good time to do that mod. diff fluid is relatively inexpensive, change it out as well.
welcome to offroad maintenance 101. this list is by no means all inclusive, search on here for other maintenance to perform after spending time in the water.

where I was riding they dig up sand and sell it and he digs "test holes" that are about 4 in diamater and about 3 feet deep. well he had dug this one where it diped down off to the side of the road the "puddle" was only about ten feet long. I drove in about 4 and then my left front droped into the hole which put my front bumper under water and the rear wheels were still on soild ground
