I had a Coventry Conversion 86 4runner but could not find any info on it either. Mine had a plush 3 tone blue interrior but nothing else that was much out of the ordinary. Let me know if you find out more about this!!!

The 3rd boot is where your transfercase stick probably USED to be.
I would look underneath the truck and see if you have a "top shift" transfercase or a forward-shift t case. This would relocate the transfer case stick that approximate distance.
IF a standard w56 tranny came with a top shift t case (your Runner's original trans/tcase combo would be the W56) and both assemblies were replaced instead of rebuilt with "technically incorrect, but still useable" models.
That would explain why you see a metal plate below it, but earth off to the side. That metal plate is the "block off plate" for t cases used in "forward shift" applications.
So, if someone can cime in on whether or not a W56 used a top-shift t case from factory, I'm willing to bet that your 4Runner received a transmission/tcase swap with an older pair of gear boxes. The P.O. just left a boot there to hide the skeleton.
