i would try to add a ground, i had kinda the same prob when i swapped a 20R into an 86 when i didint have enough grounds the lights dimmed and the voltmeter would jump around and would move with the blinker n such n the more stuff i turned on the crappier the motor ran, all i did was add the stock harness from the truck back on (goes from the fender to the bat, and down the the motor) maybe you can add another to the frame or somethin?

thermostat is the factory rated temp and the AAV under the throttle body has no issues (clogged coolant or air passages)?
noise from the AFM? hmmm.... you've checked the entire intake for cracks from the throttle body to the air filter, and every thing else? by "pushing on the measuring plate" do you mean that if you put your finger in and open the AFM a little bit, things sound better and smooth out?

When was the last time your fuel filter was changed? I'd also check that one of your new spark plug wires isn't bad. Manufacturer defects do happen and would cause very poor performance. My engine performance books specify 10K ohms per foot for a good plug wire. The 95 4runner FSM says Max of 25K ohms per cord. Anything above that and you are losing voltage necessary to get that spark to jump the gap. Good Luck.

yeah i would def check valve clearances like abe said, when i reinstalled my head i had a dead cylinder and it just ran like poo, all of my valves were out of spec but one was bad enough that it was holding the intake valve open slightly....no good, good luck!

that sucks, the only other thing i can think of is puttin some sea foam in her and see if that frees anything up.....you dont have to put it in the oil just half in the tank and the other half down the brake booster line....maybe if your injectors arent spraying in an even pattern or something...

?!?!??!dude ur timing light seems fed up?? its suppose to keep flashing on and off rapidly or maybe ur #1 plug is only firing intermittently?? somthins def not right there.....

well its toss or turn, some of em do it and others dont, ive only seen a cheap strobe timing light that just strobes every time the plug fires, but based on that it seems its not fireing correctly

Looking again, perhaps 5 and 6 are doing the job. As I remember code 14 from an earlier post, are you still getting it periodically. I am wondering if that is not also telling you that you are getting inconsistant fire. Did the igniter get replaced?
