Are the cv axles useable?

Return them. You order a new product, you should expect a new product.
Also, If you have an autozone in the area, get the duralast remanufactured CV joints. They're basically stock Toyota joints that have had their boots and joints replaced, and also come with a lifetime warranty, no questions asked. Even if the boot tears, they warranty it.

Autozone has multiple CV axles for the 4runners from multiple sources. Find the Cardone remanufactured part number and tell them to order you those.
I just did this, it is a pretty good product.

I ordered a couple axles that came dented like that. I straightened them out a bit and ran them without problems. I don't think that flange makes any type of seal. (Correct me if I'm wrong)
I think you've got to weigh the hassle of returning and getting new axles versus having a cosmetic blemish in an area you can't see once they're installed.
