I kept searching and found this thread similar and very helpful: http://forum.ih8mud.com/60-series-wa...ts-pics-3.html Looks like the FJ60 windows are close enough in design.
Turns out that that window channel is no longer available through JC Whitney, but is available through Rock Auto:

I ordered tonight. Will post an update when I dig in.
My only remaining question is whether there is a weather stripping surround between the window frame and the fiberglass top or if it's just butyl tape?

and i believe its only butyl between the frame and fiberglass

he probably replaced the whole window assembly with a good used one...

I've been trying to look for seals for my windows too because they are leaking. Mine shrank and hardened up from time. I am pretty sure you can get the seals from toyotapartscheap.com. I can't really tell which ones they are from their parts diagram though. Possibly this: http://www.trademotion.com/parts/198...20panel%20seal If it doesn't work out, I have a set of used ones that had a similar problem and I may remove them and try stretching them out and softening them up with some pure silicone grease. I'm subscribed to see if you find a better way. Good luck!

It depends where yours are leaking from. Are they leaking from around the window or are the slider channels leaking?
My case is both.
The slider window is glued in and there is a rubber strip that runs along the top edge. That part on their site is Item: body hardware, roof, glass, slide panel seal; Price: $22.86 (you would need a quantity of 2).
The slider channels left and right are:
Item: body hardware, roof, glass, weatherstrip sliding glass Right
Price: $53.03
Item: body hardware, roof, glass, weatherstrip sliding glass Left
Price: $52.66
I placed an order for these today since I'd rather do OE vs. fab universal weatherstripping. I am highly doubtful these parts are actually available despite their website suggesting they are.
The dealer already confirmed these parts are obsolete and when I tried to order through Toyotapartsoverstock, they also showed them as available and processed my order. The next day I got a cancellation issue stating they were no longer available.
I'm waiting to see what happens.
